What tools are you using to research these issues or other? Preferably Free/Open Source tools ( pizzagate )

after several suggestions i made on this post http://archive.is/XFb69 , mainly about operating systems such as TAILS and the F2F RETROSHARE to pizzagate's researchers circumvent reddit's (and others) censorship by using P2P and darknet technologies, and after i read today this post http://archive.is/TdAs7

today i asked myself what kind of tools are you using for keeping all the information you gathered in one place, protected via encryption, and able to take notes and search it fast?
